Venetian merchants brought the relics of Saint Mark from Alexandria, prompting Doge Giustiniano Participazio to commission a dedicated church next to the ducal residence. Builders departed from regional rectangular models to replicate the Church of the Holy Apostles in Constantinople. This cruciform layout and central dome served as a prominent state sanctuary reflecting Venice's expanding commercial ties with Byzantium.

A major popular uprising against Doge Pietro IV Candiano set fire to the castrum and damaged the adjacent basilica, forcing the civic assembly to convene at San Pietro di Castello. Subsequent repairs under the Orseolo family secured the saint's tomb with brick vaults in the crypt.
