During the wartime occupation, the building suffered severe violence while Lyon sheltered arriving refugees. Assailants hurled grenades into the hall during evening prayer, and collaborationist militia subsequently raided the premises to deport consistory officials and custodial staff. The militia ransacked the interior, scattered prayer books, and used commemorative wall plaques and sacred scrolls for target practice.

Following the liberation of the city, religious leadership under Chief Rabbi David Feuerwerker restored the sanctuary and removed musical organ accompaniment from holiday and Sabbath services.
