The present mannerist church arose under King Philip with architectural designs linked to Filippo Terzi and Juan de Herrera. Its austere façade features saint niches and flanking towers that established a standard structural model across Portuguese church architecture.

The interior follows a Latin cross plan with barrel vaulting and a dome crossing patterned after the Church of the Gesù in Rome. Joaquim Machado de Castro sculpted the baroque main altarpiece as a baldachin surrounded by figures, while polychrome marble adorns the sacristy. The complex houses the royal pantheon of the Braganza monarchs, maintaining royal tombs repaired after severe historical earthquake destruction.
Extensive azulejo tilework lines the entrance hall and cloister corridors, turning monastic walkways into graphic historical chronicles. Panels display the medieval siege of the city alongside pastoral landscapes, hunting expeditions, and fables authored by Jean de La Fontaine. Overhead, an illusionistic ceiling painting by Vincenzo Baccarelli complements the ceramic narrative scenes preserved throughout the monastic cloisters.
